The phrase "the cool comfort of Shade, thumbing leaves" is a hint for how to decipher the letter's hidden code.

The phrase "the cool comfort of Shade, thumbing leaves" points to the pages of the Veridical Codex Umbra. The code in the letter from Daniel is a book cipher.
In each subsequent phrase, the first number is a page and the second number is a word. For example, "Sixteen stone of sixteen men" is instructions to go to page 16 and look at the 16th word on that page. The word is "one".
When the book cipher is solved, the phrase reads: "one more the first of each I offer reflected affection".
This phrase will lead to another key digital element in this episode.
"The first of each" refers to the first letter of each word that follows, spelling "iora".

When deciphered, the code spells: "Help me".

Each italicized phrase corresponds to either The Litany of Many Appellations or The Litany of Many Instruments sections. The phrases in the Veridical Codex Umbra are numbered, so each phrase in the letter from the raven can be assigned a number.
When each number is assigned a letter from the alphabet, for example, 1 = A and 2 = B, and so on, the message can be decoded.
The decoded message reads: "EMPTY YOURSELF".
